I read a thread on here or Reefcentral.com were a guy had dropped a clam and then had good results repairing it with epoxy/fiberglass? Try searching on "clam repair" and you might find it.

Decaying material on LR usually resembles toothpaste and as the decay progresses it turns black and finally disappears.
If you are curing your rock then it's probably nothing to be concerned about. You could leave it or remove it. If you leave it, it will be fuel for the nitrifying bacteria...
If you have a dremel you could quickly grind the edges of the shell down almost to the stalk of the shroom and then glue the new shell base anywhere you like. That way you wont have to look at an entire shell pasted to the side of your rock.
When water touch up is needed I separate mine...

Reefworm is right on the mark. Even after the tank cycles organisms on the rock continue to die off and release organics into the water column. The tank maturization process can take awhile until you are left with the critters that are adapted to their new captive enviornment...
