Take a look at this illustration from the Sequence Pump webpage:
Whats wrong with using the configuration on the right for a closed loop? Wouldn't this be a heck of a lot easier than drilling the back wall? You could upsize the intake line to make sure the is no restriction. I guess the valve at the high spot is to let water in the first time but after that if both ends stay submerged it should be no problem.
