As for husbandry, you think the siphoning of the deeper patches of sand every two weeks could have something to do with SPS staying brown? I've been doing 5g bi weeklys and ~20g changes at the end of the month. I've siphoned out alot of the sand from the front of the tank where it kept on building up, maybe its releasing something into the water??
I see you've got your thinking cap on ...it could be depending if the pockets are deep enough i.e. <3 inches, next time you take some out take a whiff of it..lol if you smell egg then youve got some hydrogen sulfide building up and that will def. brown things out.
Another thing, Mg is prbly pretty low in your tank, Kalk precipitates Mg, and your SPS inhale it, if your not actively dosing and testing you can have pH and Alk/ Ca fluctuations. And as it been said SPS= Stability Promotes Success, this can be a pretty big factor in your SPS staying "chocolate"..lol
