I will be setting up my jbj nanocube soon and was wondering if there would be a problem with housing a orchid dottyback and a yellow clown goby in the same tank together?

Dottybacks can be territorial, and territorial aggression is usually heightened in a smaller space (animal feels they have to defend it much more vigorously).

It's not certain disaster, but I chose to skip that combo when I was considering the 2 fish I wanted in my nanocube.

It might be doable, as long as we're talking about P. fridmani. It's very peaceful, as far as dotties go. It usually picks on like bodied fish, like firefish, assessors, etc. It might just choose to ignore the goby, but no guarantees. I would add the goby first if you plan on doing it.
