I'd either put the refugium first or split the line coming from the tank so that it goes both into the sump and the refugium at the same time.

Here's how the fine folks at Inland Reef Aquaria recommend installing a sump and refugium:

the sump /fuge combo will only be one tank, or should i just make the tank a fuge and put the skimmer and heater in with it?

If that's the case, I'd partition the one end of the sump to be the refugium and the other end to be where you put your equipment. That way each portion is separate from one another.
