This coral was bent right over yesterday. It is standing up today, but I've noticed black spots on it. Any thoughts on what this is and how to remedy it?

Hi, Thanks for the resize.

It has been closed for three days now. Four days ago it seemed to be fine. In addition to the spots you can see what looks like a fungus or something at a lot of the joints.

Looks like some sort of bacterial infection. I would dose some iodine or do a lugol's dip.

Yep, dilute lugols dip (read dosing instructions VERY carefully - it's strong stuff!) would be my suggestion - if theyend up being necrotic areas you can slice them out and then I'd move the coral into a higher flow area for a while but try not to let the material get on other corals if possible.
