That is a very very patient plan and should be just fine. I would cycle the lights normally and run pumps normally during this process. If you dont have the power or flow pumps then minimize lights to minimize algae that will normally grow.

I am not aware of any software for plumbing....I use visio every day for networks and such but cant say ive ever heard of software for for auto creating plumbing setups...
Visio would work just fine for any plumbing diagram you wish to create.
agreed ....adding multiple dwarf angels to a small and even large tank usually ends in the death one or both.....they just dont play well together unless they are large (200+) gallon tanks...you might get lucky but i wouldn't bet the fishes life on it...
You need it to start at 1.000 so you can calibrate it with fresh water. Otherwise you need certified test solutions...
refractometers from 1.000 to 1.030 are quite common
You need to do water changes every few weeks not ever other month and clean any filters out....over time nitrates will naturally build up in a closed system. Fish waste is great food for other flora fauna in a tank so i suspect your tank is starving....
Your sand may be accumulating detritus...
